Viral diseases are one of the most limiting factors to the potato industry in the Andean region as they significantly reduce yields, compromise tuber quality and limit their use as seed tubers. Integrated management programs of viral diseases must be supported by a good knowledge of the virus species (and their variants) infecting each potato variety and the availability of specific and highly sensitive diagnostic tools. In this work, the root RNA-virome of a Solanum phureja cv. Criolla Colombia plant was characterized using 454 GS-FLX pyrosequencing. Co-infection with three different viruses was found, the most prevalent of which were identified as two variants of Potato virus S: PVSCol (49.7 %) and PVSA (42.7 %). The remaining viruses corresponded to Potato virus V (PVV) (6.5 %) and Potato leafroll virus (PLRV) (1.1 %). At least two genomic variants were found for each virus, an important factor that should be taken into account in the design of molecular detection tools supporting seed certification and genetic improvement programs.
